Oh...I thought you verified "spark". Any way to hook up your "sensing" device to the signal wire at the coil? This will verify PTU error. I have experienced very odd behaviour with this car...my mystery cylinder was #3 as well. I replaced all coil packs/plugs with new it still misfired. I ended up resetting the ECU and all was good! I don't know the level of "fuzzy logic" this beast has, but somehow it detected low spark and cut fuel. Try that! (just for shits and giggles, do a compressioin test too!)
